In other games I have to enable big picture overlay for it to recoqnize the controller, or otherwise start the game from big pic mode.
This is not the only game that I've had to "fix" so far. Now I find I have to use this trick for my controller to work properly in this game. The thing is, I have an xbox 360 controller and it used to work perfectly with this game until this new steam update with the controller support for big picture mode. Were you running the steam beta when you found you controller not working?
